The lyrics are slightly different from what is posted on the Tooran site.

konjcik konji vA guhanE muruganE
(Oh, murugA, please do come softly and sweetly)

(konji)

anjal anjal enavE senjOr sadhangai konja
(The sweet sound of your splendorous anklets tells me " fear not")
kanjap padham peyarnden nenjam magizhndhiDavE
(Please come walking with your lotus feet so that my heart/mind feels happy)

(konji)

pinju madhiyaNindha senjadai Isanum
(Lord ShivA who wears the crescent moon on his red matted locks)
anjana maNi nIlam aNDIDum umaiyALum
(and dEvi umai whose complexion approaches the dark blue precious stone )
konjimagizh kumarA anjudar vadivElA
(both of them enjoy you, the sparkling vaDivElA!)
tanjam unaiyaDaindEn minjiya anbODu
(with enormous love I have sought your protection!)

(konji)

With rajani's pitching in to clarify the text, I have recast the meaning.

The line should read ... anjana maNi nIlam aNDiDum ...

A few additions, mahakavi:
anjal is to be afraid, as you know. anjEl! anjEl! Don't be afraid, don't be afraid is how it should be, meaning wise.
Is it SenjOr or Sembon (glowing gold)??
anjanam is kohl (kaN mai), but here it is karumai (blackness like mai)--dark. mai iruTTu is an example.

Is it anjana maNi nIlam aNDiDum or anjanam aNi nIlam aNDIDum?

anjanam = collyrium (eye pigment, called mai in Thamizh), also black color
maNi = precious stone (all kinds)
aNI = wearing
nIlam = eye pigment, or black
aNDiDum = taking refuge.

I am still not clear about the meaning.

I think the second line of the AP shd start with "kanja" (meaning lotus) as posted by Ahiri.

My guess about
anjana maNi nIlam aNDiDum :
anjana - is kaajal, ie anjana maNi is a dark blue gem, sapphire. aNDiDum means approaching. So it means goddess Uma who, with her complexion resembles a blue gem.

Thanks sir, though it is too high a praise.

I think Arasi's interpretation will also be appropriate : ie "replete with the blueness of the gem"
